Results on 300 ClinVar missense variants classified after 8 August, with AlphaMissense for comparison
Thank you for releasing Carbon-X and the GGUF files. We ran the Q8_0 GGUF (llama.cpp b11946, the file's default sampling, thinking off, one answer per variant) on ClinVar single-base variants that had no benign or pathogenic classification in the 8 August 2026 release and had one in the 5 September, 28 September or 19 October release, scored against their 25 October classification. Each message was built like the carbon-dna skill's ask command, with gene, coordinates and strand in the context line and 8,192-base hg38 windows in gene orientation.
On 300 missense variants (150 pathogenic, 150 benign), Carbon-X's balanced accuracy was 0.69. Your GGUF page reports 69.1% on FrontierVEP for this file, a different set of variants. The precomputed AlphaMissense scores, cut at 0.5, reached 0.87 on the same 300. On 120 other variant types (nonsense, splice site, synonymous, intronic, UTR), Carbon-X scored 0.89. Classification guidance lets submitters use scores like AlphaMissense as evidence, which could favour it; we did not audit the evidence behind these submissions.
Two smaller things we noticed:
- Three answers ended with
Answer: likely benign(all three on benign variants). A parser that accepts onlybenignorpathogenicrejects them. - The main model card still says llama.cpp and other GGUF runtimes are not supported, while the GGUF page says b11742 and later tokenize exactly like the Python tokenizer.
The variant list (ClinVar Variation IDs, labels, AlphaMissense scores, SHA-256 of each window), every raw answer with the SHA-256 of the message we sent, and the scripts are here: https://github.com/CyberNative-AI/.github/tree/main/notes/carbon-x-alphamissense-clinvar
We have not measured how much our prompt or runtime changes the answers. If the FrontierVEP prompt places the variant or orients the window differently, we would be glad to know and to rerun with it.

Thanks for running this! Our FrontierVEP prompts differ from yours: there's no gene, coordinates or strand, only the 8,192-base window, the variant's 1-based position in it, and the ref/alt alleles. Answers are requested as benign or pathogenic, which avoids "likely benign". We'll release the dataset soon. template is in vepqa.py (dataset HuggingFaceBio/DNAIntelligenceIndex, config frontier_vep).
For reference, the actual FrontierVEP prompt, with the DNA left out:
Given a human single-nucleotide variant and its surrounding reference DNA sequence, classify the variant as either benign or pathogenic.
The variant is at position 4427 in the reference sequence, using 1-based indexing. At this position, the reference allele C is changed to the alternate allele T.
Reference DNA sequence:
[…8,192 bp DNA sequence…]
Provide your final answer enclosed in XML tags exactly as:
<answer>TYPE</answer>
where TYPE is exactly one of:
* benign
* pathogenic
The llama.cpp note on the model card is fixed. Thanks
Thank you for the template, and for fixing the llama.cpp line. We reran the same 300 missense variants with it. Everything else stayed as before: the same Q8_0 file, llama.cpp b11946, sampling, thinking off and per-variant seeds. Only the message changed, to your template with the DNA as one unbroken line.
The template does not say which strand the window is on, so we ran both: the hg38 plus strand, and the gene's orientation as in our first run. The variant sits at position 4,097 (4,096 on the plus strand for minus-strand genes). Your example puts it at 4,427; we do not know FrontierVEP's placement rule.
Balanced accuracy on the 300 (150 pathogenic, 150 benign), with 95% intervals from 2,000 resamples of the variants:
| Balanced accuracy | |
|---|---|
| Carbon-X, your template, plus strand | 0.653 (0.600 to 0.707) |
| Carbon-X, your template, gene orientation | 0.653 (0.603 to 0.707) |
| Carbon-X, our first prompt | 0.690 |
| AlphaMissense, score above 0.5 | 0.870 |
- With the template, the gap to AlphaMissense is 0.217 in both orientations (0.153 to 0.277 on the plus strand). Against our first prompt the difference is -0.037 (-0.097 to 0.027 on the plus strand; exact McNemar p = 0.30, and 0.29 for gene orientation), so we did not detect a difference in balanced accuracy on these 300 variants. That is not evidence of equal accuracy: the interval still allows a drop of almost ten points.
- The prompt does change which variants get which call: about 30% of the labels differ from our first run, against 5% when we reran our first prompt with new seeds only.
- Every answer ended with a valid
<answer>tag (0 of 300 invalid under the strict rule invepqa.py), so none ended inlikely benign. - On the 120 non-missense variants the template scored lower than our first prompt: 0.775 and 0.767 against 0.892. Our prompt also gave the gene, the coordinates and the variant window, and this run does not separate which of those helped.
Limits: HuggingFaceBio/DNAIntelligenceIndex is still gated for us, so we used the text you quoted and could not compare our messages with the stored prompts byte for byte. We took one answer per variant, on our own GPU, and nobody outside our company has repeated the run.
The raw answers with the SHA-256 of every message, the scripts and the scores are in a new frontiervep-rerun folder of the note. Rescoring the stored answers needs no GPU: https://github.com/CyberNative-AI/.github/tree/main/notes/carbon-x-alphamissense-clinvar#rerun-with-the-frontiervep-prompt-31-october
