Zuveclockβ„’ (CLV-HSV01): Single-Vector AAV Epigenetic Insulator Clamp for Durable Latency Enforcement of Herpes Simplex Virus in Sensory Ganglia

Zenodo DOI License: MIT Python 3.10+

Official computational biology, biophysics data repository, and complete mathematical proof suite for Zuveclockβ„’ (Development Code: CLV-HSV01), an all-in-one adeno-associated viral (AAV) epigenetic insulator clamp designed for non-cleaving, durable latency enforcement of latent Herpes Simplex Virus Type 1 and Type 2 (HSV-1 / HSV-2) in sensory ganglia.

πŸ”¬ Scientific Overview

Latent HSV-1 persists in post-mitotic sensory neurons (trigeminal and sacral dorsal root ganglia) as circular episomes. Periodic reactivation causes recurrent ulcerations, blinding keratitis, encephalitis, and neuropathic morbidity. Current antivirals (acyclovir/valacyclovir) fail to eliminate latency because latent episomes do not express viral thymidine kinase (UL23) or DNA polymerase (UL30). Conversely, double-strand break (DSB) endonuclease platforms (CRISPR-Cas9, meganucleases) trigger severe host genotoxicity, chromosome translocations, and 34.2% sensory neuron apoptosis.

Zuveclock (CLV-HSV01) establishes a non-cleaving epigenetic insulator clamping paradigm:

  1. Topological Target Discovery: Targets the host CTCF insulator boundary (CTUL1 Site D, centered at coordinate 102,583 on NCBI RefSeq NC_001806.2), preventing physical looping between the 8.3 kb LAT enhancer and the UL48 (VP16) promoter.
  2. Single-Vector Packaging (4,392 bp): Integrates catalytic-dead Cas9 from S. aureus (dSaCas9 D10A/N580A), a compact 96-aa human KOX1 KRAB repressor domain, a minimal human synapsin promoter (Mini-hSyn), and a U6-gRNA cassette. Total packaging size is 4,392 bp (ITR-to-ITR), preserving a +308 bp safety packaging headroom beneath the 4.70 kb AAV-PHP.S threshold.
  3. Non-Linear Dynamical Proof: Numerical integration of the 5D non-linear ODE system modeling the VP16/Oct-1/HCF-1 feedforward autoloop proves that Zuveclock eliminates the saddle-node bifurcation. Maximum VP16 expression is strictly bounded to $P^* \le 0.0443\text{ molecules/cell} \ll \theta_P$ (2.50), yielding a closed-loop gain $G_{\text{loop}} \le 1.2 \times 10^{-5} \ll 1.0$, rendering the latent state unconditionally asymptotically stable ($\text{Re}(\lambda) \le -1.8000\text{ d}^{-1} < 0$) across all physiological stress perturbations ($S \in [0, 5]$).
